You can't make a Shedinja from a previously created Ninjask. You have to level a new one up to get a Shedinja.

Have you ever played Pokemon? Shedinjas do not appear in the wild. You don't just go and get and unrelated one. They are a side product of a Nincada becoming a Ninjask. If he went and evolved a new Nincada into a Ninjask, it has no relation or relevance to his borther's Shedinja.
