Not necessarily, there are characters like Marcus and Fawkes that remained amiable and intelligent. FEV was meant to increase mental acuity as well as physical, after all. The real problem is that damn near everyone the Master mutant-ified were preexposed to radiation from the bombs from birth and thus riddled with microscopic artificial changes to their DNA; many mutated people failed to even become the idiot Super Mutants one usually finds in the game. A very small number of people were thus lucky enough to be neurologically unaffected.

Brian Virgil's mutation in particular was the result of a controlled self-dosing with FEV samples that the Institute had fiddled around with so he could live in the extremely irradiated corner of the Commonwealth.

And still Virgil, infected with a modified version of FEV virus, needs your help to reverse the mutation, because he felt the degeneration of his mind. Hell, you can even peruse him to suicide after not finding (or not giving him) the serum.

Yes, he would not have bothered to begin with if he thought he'd be tardified, that would render surviving an escape pointless since he's a scientist.

He was working on the FEV virus, trying to eliminate the retardation factor, and since the specimens from the commonwealth proved themselves useless - being regular not so intelligent commoners - he decided to test it on himself, because he's smart. That still backfired, and he needed help with it. I still dont get why he ran from the institute and why is he afraid of it

The retard aspect was more than likely a result of the Institute engineering of the virus, not the opposite where Virgil was trying to remove it.

But FEV virus was originally flawed from the times when Enclave invented it, so what was the institutes take in it? I presumed they tried to fix the retardation factor.

Again, its flaws didn't cause the low intelligence, the post-war radiation did. Fallout 2's Enclave experimentation actually did result in high-intelligence results, since they were out in their dumbass oil rig away from the wastes. The Institute, being the descendants of academics, just dicked around with it out of curiosity. It just happened to be a viable last resort for Virgil when he left.

I personally allied with the institute, (fuck me right?), however I can see his fear as warranted. They probably would have executed him, if he was lucky. More likely they would have taken him down, lethally if necessary, non lethally if possible, and then they would have dissected him, for science. Yeah, true, the institute doesn't seem to be scared of murdering stuff. I really disliked their lack of care, but honestly other than the completely neutral minutemen; who are nothing without you, in truth, they are the only faction I cared to put some sort of belief into. The BOS were okay in my mind, until I got the quest from the quarter master To get a settlement to give food, by any means, to feed the bos's troops. That just sort of pissed me off, Maxson saying yay, we are here to save the people! But then men under his command are pulling that shit. And the other than Deacon, the railroad are, imo just... Not really a part of the big picture. They want to save synths, not re build civilization. However, in the end none of the endings really matter, I loved the game, got 250 hours, but they really made your character an okay guy. You can be sarcastic, a dick, you can ask a question that makes you character show no color at all, or you could be a goody two shoes. Not complaining, just wish they could have added more, right and wrong. You can't really be a bad guy in this one. Sorry, long fucking message.

But fawkes did exactly what your saying they can't do. He had originally been like the other super mutants, but something occured and he fought against that.
