Nah dude, the Imperial Truth still exists, it's just been massively perverted by fallible humans who were frightened of an incredibly hostile galaxy into the antithesis of what the Truth originally was. Atheism has been replaced with fanatical belief in the man who opposed belief, and science has been replaced with religious superstition and intentional stagnation. Funnily enough, it's the perversion of the Imperial Truth that has allowed the Imperium to expand, even prosper in a fashion, while the Imperial Truth that the Emperor espoused would have killed the newborn Imperium in its cradle. Even now the Emperor gains power to hold the gods of Chaos at bay from the very belief he so vehemently opposed. I think it's a beautiful, if depressing, twist, in the lore.
