They don't look that big, you're right. But they add up.
That, and combined witht he fact that the bar is shorter in the end.

Stare at the top of the bar at the end of the gif when it loops and you'll see the difference.

Also, the chocolate is generally shortened, so the area missing now from the top is now equal to that missing from the cube.

yes, but the "broken" ones are smaller. You can see the size difference when the gif loops back.

It doesn't, it's just a trick.
At the end of the gif you see sizable gaps between the bits of chocolate that still remain. If you added all that chocolate up it would make a chunk around the size of the square that they removed.
