The original clone commanders who fought for the republic were trained under Jango Fett and other Mandalorians, and then went on to train the other clones and so on and so forth.
Mandalorians were famous Jedi killers, and even allied with the Sith at more than one point in hopes of destroying the Jedi. (In fact, Jango was chosen as the source of the clone DNA partly because of his propensity at killing force-capable opponents.)
Once the empire came into control, the cloners on Mygeeto continued production of clones, but not for the empire. Because of this, Empire-loyal clones were dispatched to do away with the cloning facilities, and make sure the Empire was the only retainer of the original DNA. From that point on, however, the stormtrooper cloning process was diluted with other DNA and was never as truly effective as the processes used on Mygeeto. Eventually, the 501st was the only battalion that still retained the original properties of the Clone Troopers, and was the most elite fighting force in the empire. They were charged with the assault on Hoth, which was considered the Empire's greatest victory against the rebels.
So we're left with a hollow shell of the original strength of the clones. Not only that, but the original clones were led by, rallied by, and boosted by a multitude of Jedi. The Stormtroopers were only backed by two Sith.

I just thought when the "code" from the sith lord was given it activated that part of their brain that made them betray the jedi but also lowered their intelligence, basically the same thing but they didn't see the side affect.
