The version I've heard is that stagehands in japanese theatre wore all black so the audience could see that they weren't part of the play. When a ninja would kill someone in a play, the stagehands would do it, because they weren't "actually" visible. Therefore ninjas are always depicted in all black.
^ This might also just be another myth, additionally, black isn't great for hiding in the dark, because it's actually too dark, dark blue works much better.

Yeah, I heard that one too, from QI but the wikipedia entry also says: "early drawings of ninja were showed them dressed in black in order to portray a sense of invisibility." and "Despite the lack of hard evidence, it has been put forward by some authorities that black robes, perhaps slightly tainted with red to hide bloodstains, was indeed the sensible garment of choice for infiltration." which appear to come from a book by Stephen Turnbull, a Japanese military history expert. The puppet theatre explanation is a lovely idea but, like all these internet quickfacts, I think it's pushing a single narrative too strongly.
