Scientifically illiterate means not able to read or write about science related ideas (more vaguely: not able to understand science). A person who denies something that has proof can still understand natural and theoretical sciences.
I visited fermilab and actually spoke to a man who didn't believe the top quark actually existed. He was not scientifically illiterate, but ignorant for ignoring the evidence that pointed to it.
