I'll write this on your profile to minimize spoilers to others :P
Basically, they find him in a church, then shit happens and later he fights maka and she goes insane, after the fight she befriends him and he starts living at the academy. Medusa then starts to control him again and he slips Stein one of her snakes which makes his madness increase to make him almost comatose, and stein in his madness joins up with medusa. Chrona then feels guilty, confesses then goes with The lady with the Hammer arm and rescues stein and they fight medusa, and maka comes and saves the day.
The anime is very good, but they got to the point where they either had to make up their own ending or go on hiatus for a very long time until new volumes of the manga were made so they put their own spin on the ending, I've never read the manga much but at least the beginning seems to fit very close to the anime, and the ending seemed natural enough, in a way you'll just get two different stories of a great series, that's not that terrible is it? :P I'd highly recommended it, but you'll have to be open to a new alternate ending
