That happend because the Egypt military wasn't behind their leader in Syria on the other hand the military is behind Assad even the moderate opposition parties who don't like Assad are behind Assad like "The Syrian Socialists Party" "The Democratic Syrian Party" "The Syrian Nationalist Party".

The opposition only got so fucked by Islamists because their enemy was a secular government and NATO imported weapons and Al-Qaeda linked fighters from Libya via Turkey into Syria also all weapons the US supplied to Syrian rebel groups mostly ended up in the hands of extremists and the US knew that.

Also many of those extremists groups pledged allegiance to ISIS when that happend
