No, they were, It was just extremely rare and a lot of them actually worked in the imperial navy if i remember correctly. Hell, some were even stormtroopers, but you couldn't tell they were women because of the the armor, Kind of like with the original couple of iterations of the Mjolnir armor from Halo.

Hence why they are shuffled into the unknown regions. Hopefully as far as everyone besides Palpatine, the former Sep leaders & military types, and a few Imperial higher ups will think that the CIS military was defeated and sent into a full retreat and the CIS being formally dissolved. Part of what may be different is that in order to get the Sep leaders on board Palpatine may have to give the corporations that made up the Sep military more independence in the Empire than he did in the original timeline. Then he could make a BS treaty that says all the former Sep leaders are to be removed from power and all droids are to be sent to a remote scrapping facility to be destroyed. Then the former Sep leaders could take the droid army into the Unknown Regions and no one would be the wiser. They would have to figure out a way to keep production up without anyone noticing that droids and such are being built., but that shouldn't be a problem seeing as they were able to build a huge droid factory on Geonosis in secret. The biggest threat to exposure that the droid army was still active would be that they use Naos III as a staging point for the conquest of Wild Space. This however shouldn't be too much of a problem because Naos III Mecantile could easily be leaned on to keep quiet about what they saw. Assuming that works then for all intents and purposes the droid army WAS deactivated.
