Dude, I just read a walkthrough of it. You can avoid having to release all your pokemon first if you simply don't kill blue's Raticate during the Cerulean chapter. Blue will then instead spend his time replicating the legendary pokemon's DNA from a ditto he caught instead of mourning over the loss of his pokemon. Mew will then appear in blue's room after you defeat the elite four.
