Skyrim's main quest is so fucked. I don't mean bad i mean there is no way of truly coming out a hero. In the context of the game you only help the Thalmor.
In the mission where you break into the Thalmor Embassy you can read files on Ulfric. These files heavily imply that Ulfric is indeed seeking aid from the Thalmor by accepting weapons and behind the scenes support. Although when you show up at Windhelm he acts contrary to the fact, obviously a front so people don't get suspicious. The Thalmor were even a little upset that Ulfric got caught in the beginning of the game and were slightly relieved about the dragon situation because it prolongs the war.
The Thalmor are suppose to officially support the empire in this war and only do so in the case where they can weaken Skyrim. Why would they want to weaken Skyrim if they are supporting Ulfric? Because after the war they plan to attack Skyrim and take it as part of the Dominion so they can fight the Empire on a grander front and win the next Great War against the empire, similarly to Germany in between WWI and WWII.
Additionally if you chose to join the dark brotherhood and become an assassin your main quest target is the emperor. The man who commissions the kill is some Imperial named Amaund who suggest that people in high places hired him to hire you, and alludes to the emperor's death ushering in a great shift. This assassination whether committed by you or not could still probably be done by someone else after the events of the game.
So If you fight for the empire you kill skyrim faster for the thalmor, if you fight for the stormcloaks you weaken the empire and skyrim's resources still making it weaker. The Thalmor have a presence in Skyrim to secure power and thin out the strength of the people.

This can be interpreted in different ways. The way I see it the change he's talking about is the possible not worshipping Talos, which justifies the imperials.
But the change can also be seen as the destruction of the Empire, then it justifies the Stormcloaks.
I chose the imperials, since I thought it would be better in the long run. I also couldn't stand Ulfric and most of the other stormcloak jarls.
