Perhaps the Pokemon get stored in the form of data.
Like when the pokeball gets teleported away via the computer system.
That way, the pokemon would be non-existent while in the ball, doesn't get tired and doesn't have to eat.

what actually goes down...

so when you throw a pokeball that means that you really just trying to sell that pokemon a home. and each time the break out it's because they don't like/need it. but as they lose health and become paralyzed, sleepy, frozen, etc., the need for a home grows that it's harder and harder to resist the temptation. obviously more expensive balls are better homes and thus easier to catch pokemon in. weak pokemon are easy to sell to because they like the protection but stronger one's need more convincing, and the more you throw are just different pitches and more pressure to live in the home. according to this picuture's depiction of the inside of a pokeball of course
