She ties up her hair. In the best endings for Metroid II and Super Metroid, you'll see Samus untie her hair after removing her suit.

it can be turned into energy while the suit is on, and be turned back into matter while the suit is off
thats my guess, based off the fact that in other m and some other games, you can see into get arm cannon where her arm should be and there is nothing there

Only in Metroid prime the x-ray vision lets you see your arm inside the cannon, and shows her hand in different positions when she was firing different beam types, pretty nifty.

Well, i watched MOST of it, up until the last time (as i remember it) the suit disappears, and i still have no clue. They never show the back of her head at those times. I GUESS that the suit appears in such way that her hair gets tucked along her back
