Religion is allowed in schools. You're allowed to pray, so long as you don't interrupt class. You're allowed to discuss religious topics to your peers and your teachers, but the teachers themselves can't lead or make anyone follow a specific religion. They can tell you about God, but not "the one true God" that you "have to follow and love or else you're going to Hell." Can't do that. Beyond that, your freedom of religion applies in the classroom.   
   
So nobody's right to religion is "under attack by Atheists" in the classroom. Rather, the Atheist's right to religion is under attack by those demanding that religious beliefs that are based entirely on personal perception be forced into the classroom. What if, say, the teacher was Hindu? Would he/she still have to talk and pray about the Christian God? Or what if one of the students was Hindu? Would he/she still be forced into religious ceremonies being practiced? Perhaps it is blasphemy in other religions to be taught to pray to a different God.   
   
Religion isn't practical as a school subject. Where science has use and application in the real world, just like math, reading, and history. Religion is a personal thing. You aren't going to go out and use your knowledge of worshiping God to get a job. You may find use in it, but nobody else is.   
   
Also, whose version of Christianity are we teaching? Which version of the Bible? Which one is the "right" one to teach?   
   
And if you absolutely need church, you have, you know, church. If only there was a school that met on Sundays to discuss and educate Christianity, something we could call Sunday School. And if that amount of worship isn't enough for you, you could always go to, I dunno, Catholic school? A church ran private school? One that you choose to go to to learn religion instead of having it forced down you like every other subject?

Lets say hypothetically religion was brought back into schools I see a few flaws
-Teaching would probably be biased scenario: as in the school only teaching Christianity while Mormonism, Catholicism, etc would be neglected
-let's say the above is false, teaching all religions would consume much too time that could be spent learning something that could actually be applied to the real world
-trying to brainwash children by instilling fear to them of Hell is just plain wrong
-children are very gullible and wouldn't even question their teachings, who here believed in Santa Clause because you were told he exists by your parents who were your only source of information as a child

next, religion is still in schools and, having gone to a private catholic school, i can say that precisely none of your points were true - except the gullibility part, but even then its not the children who are gullible, its the person in general who allows themselves to believe whatever their teacher says

Like it or not, real or not realigions established and shaped the morals most people follow today, a long time ago people stopped raping, murdering and what not because they feared they wouldn't get into heaven, now we don't do those things not necessarily for the same reason as individuals, but religion is how we know those things are wrong.

No really. Religion started since smart people think about things around them. Knives for example. People think that those knives must have a creator, and that is a human. But then, because of the human nature, they think something bigger. Who created the earth? our world and our sky, our universe?

And then there comes belief system based on human's observation. Plus point is that many things in religions can be proven nowadays,For example in Islam's holy book, it's written that "all things comes from a single thing", this is proven with the Big-bang theory which is believed and can be proven by experts and modern scientist.
