Oh god this is a long answer.
Basically when order 66 happened the clones had no malice toward the jedi and the jedi couldn't detect the change with their force powers so they were unawares to the betrayal until they were killed. With the temple, thousands upon thousands of clones attacked and there were only a few hundred of jedi to defend it.
