no, you miss the point of the quote. at any rate, Jefferson was a Deist.
Deism and christians/muslims/etc etc are completely different. Deists leave their god in the supernatural and make no real world claims for his existence, They basically believe because they feel to.
Other theists however try to prove their god is real with real world evidence that doesn't hold up and push his ideals into real world society which should not happen.

1) Jefferson was a Deist. He believed in a god, but he didn't believe in one interfering with the world. Look at the Jefferson Bible.
2) That's there because it was a stab at the Soviets during the Cold War. The fight against communism provoked that statement to appear on the American currency and even the American Pledge of Allegiance. The biggest reason that we won't remove all that even after the Cold War is because generations have grown up with that normality. To remove it would be a culture shock.
