I'd say Vader, although Thor is a god and incredibly strong, he cannot fight the force. Even with the power of the Hammer.

Thor is relatively invincible. Drop hammer above vader, vader can't use force to stop it because nothing can pick up the hammer besides Thor, can't dodge it because he is an old cripple, crush Vader. Only trouble is getting above Vader, though Thor can fly, so... no contest, Thor wins.

Good point.... But if Thor tries to fly above him, Vader can just throw him down. I think whoever makes the first move would win. Once one of them has an advantage there's no way to turn it around.

Go on wookiepedia and look at the list of force powers, that could give you some scope. Vader might be restricted physically, but he's still the strongest Force user ever - he's a real challenge for Thor.
