The guy with the stump is Malik from the first one. He's one of the guys with you in one of the first missions in Solomon's Temple; the other guy (the on who dies) is his brother. After Altair was split up from them, Malik fought off the Templars and his arm was injured and it had to be amputated. I think that's how he lost it anyway.
