In the long run Squirtle is undeniably the best. It destroys Charizard and can learn Blizzard/Ice Beam which wreaks Venusuar... Its stats are also a whole lot better.

I chose Charmander so I could get Gyarados as my water pokemon and Scyther as my primary leaf pokemon.

Its because although Charmander and even Squirtle are not nessessarily good against the first 2 gyms, in the long run bulbasuar is a grass pokemon and is weaker to many more types of pokemon than the other 2 choices. Bulbasaur is weak to 4 types of pokemon and resistant against 4. Charmander is weak to 3 and resistant against 5 and Squirtle is weak to 2 and resistant against 4. Also overall stat wise the final evolutions of all the 3 starters count up to:
Venusaur: 525
Charizard: 534
Blastoise: 530
So, even though bulbasaur may be strong against the first 2 gyms, in the long run it pays off to rough it with Squirtle or Charmander

same for me, I'm currently playing HeartGold and my lvl 41 Cyndaquil ( I refuse to evolve him until he's lvl 50 ) can beat water types real easy.
