He could simply make it rain all the time, eroding away the dirt.
The amount of water and dirt would be the same, but with the dirt more evenly distributed across the ocean floor instead of in large masses sticking up, the ocean would cover the land.

...you know a quarter of the earth ISNT ocean? He would be effectively flooding the LAND with rain making room for more water pokemon and less for land pokemon.
