Maybe we'll get a 3DS remake of Red and Blue. Though Firered and Leafgreen are fine really. In my opinion it's time to let go. Aside from Nostalgia there isn't much of an experience in Red and Blue that's worth making another remake. Here comes the mad

Honestly, if they did do something like this that would be pretty badass, but I do believe they would be stupid and change the turn based system to something else. Kind of like after final fantasy 10, I liked that system because it lets you plan and think your attacks in a strategic way rather than running around swinging a sword like in an action game. Ruined the series in my opinion. And they would probably do the same thing here if they remade it.

I have got nothing against 3D pokemon, hell I'm looking forward to X and Y. however my biggest fear is that pokemon will not stick to it's roots and a lot of the things that I have come to love will be lost.

there is just a certain charm in the 2D games that is very hard to remake in 3D

I'd also like it if instead of turn based combat, you saw the battle from the pokemon's point of view and it was like a normal fight. Then press a trigger button if you want to capture the other pokemon.

That would need way too much change to be made to basic mechanics. If not turn-based, the speed stat will suddenly become close to useless, or severely over-powered. Certain moves and abilities would need to be taken out or greatly altered, because they depend on a turn-based system.
It's a cool-sounding idea at first, but it wouldn't work.

There could be a cooldown before you can do something, and the speed stat decreases that cooldown (as well as your movement speed).

The current mechanics simply have the speed stat decide priority. The system you're suggesting would mean speedier Pokémon could get several hits in before the slower ones can do anything.
It would still be required to rewrite basic mechanics. Quick Attack sounds like it could be spammed over and over with that system and it wouldn't implement well with moves that take a turn to charge or recharge. It also wouldn't feel very different from simply having a turn-based system, so I don't really see the point.

The ability to move around freely on the battlefield would be the main difference. I feel having to use actual skill and timing rather than stats to dodge attacks would make the game more fun (for me at least, but that may also be due to the fact that I haven't played Pokemon since Pokemon Yellow).

Oh yeah, that's another thing that would imbalance the game. Manually dodging attacks robs inaccurate moves of their draw-back.
If you're interested, the spin-off series Pokémon Rumble is pretty similar to what you describe, though simplified.

I'm not a big pokemon fan honestly. I would try it if they made an HD version with more action-focused combat than turn-based, but that's about it. I'm a Dark Souls, Monster Hunter, etc type of player.
