I don´t even know, the Manga just has around 40 Chapters up to now and the Anime won´t come out before next year, nearly nothing is known about the Giants at this Point.

Do not worry, you got it correct. 'An' comes before words starting with vowels, but also words beginning with h (if anyone thinks this is incorrect, please go and look it up before commenting) and some acronyms.

This brings us to the article "an". When the word that follows "an" begins with a VOWEL SOUND we use "an". For example, "an apple". Just because a word begins with a vowel does not mean it has a vowel sound. For example, "an hour". "Hour" begins with H yet the sound that we say is pronounced as "our".   
   
Conclusion: "a" is for words that follow with a consonant sound.   
"an" is for words that follow with begin with a vowel sound.   
   
For the word Homunculus we use "a" not "an" because the H is pronounced thus it begins with a consonant sound.
