Its another of those science-fiction becoming science things. Nerds always referred to space battles as naval conflicts due to the boat-like appearance of the quintessential starship. This became pretty engrained and actually made quite a bit of sense, so when the question arose, it was decided that the navy would handle auronautics.

It will probably be an independent branch, but simply be nominally referred to as navy. Just like the unsc is "space command" but it uses naval terminology.
