In the avengers movie they are not gods, they are refered to as Demi-gods.... so its not really the movies logic.

Why have we made the assumption that Tony Stark is an atheist? He's called himself a "futurist", yes, but his religious affiliation has never even been touched upon. He's not devout, but in some comics we see him pray.

Thor and Loki aren't really gods, so Iron Man and Captain America can still technically have their beliefs (or lack of, in Stark's case).
