Just a little theory/timeline of sorts that I came up with for Pokemon that are mainly in deserts; feel free to add on.

Flygon and Hippowdown start sandstorms in an area they settled in and that area became a desert over time.
Cacnea and Cacturne adapted to look like cacti so they can disguise themselves in a sandstorm. They developed their Dark typing to help fend off the Psychic/Flying Natu, which feed on parts of cacti. Maractus didn't get the Dark typing because natural selection wasn't on it's side.
Trapinch had difficulty getting food, so the species started making pits so it can trap Pokemon that live in the desert who are unable to fly or climb their way out of them; Natu is the only one that it can trap and feed off of wth ease, and it developed multiple Dark type moves so it can take them on easier.
Sandshrew's skin grew tough and Sandslash grew spines so they can defend themselves if they are unlucky enough to get caught in a Trapinch's pit.
The parts of Regirock that were knocked off in battle before getting sealed became Vibrava's preferred places to rest, as Vibrava enjoys being on rocks.
The Sandile line adapted to the desert by developing a membrane around their eyes to protect them from the sun. This allows them to spot their pray easily.
Over time, the niggers became Fighting to help them fend off Sandile and it's evos.
Darumuka, Darmanitarn, Baltoy, Claydol, and Sigilyph are only in the desert to defend a long-dead society.
