In Kanto, Mew is believed to be the first pokemon. In Sinnoh, Arceus is believed to be the first pokemon. That right there is what you call a contradiction.

Arceus isn't the first Pokemon, it's the creator of the universe. Mew created life (directly or indirectly), and Arceus created time and space. This also means that Mew briefly existed before time and space, but so did Arceus, so it'd not hard to believe. Plus, Mew is a comparatively simple life form, so it makes sense that it's first.

Groudon only created the land. The way I see it, Kyogre created the sea, the Groudon created and expanded the land. Regigas separated them, and then any region specific Pokemon gave them all of their defining traits (volcanoes, deserts, etc.)
