His obective was to stop the evil man to completing his plan. The guards were willing to help the bad guy and were thus just as bad as him. They also tried to attack him, meaning that the hero had a right to respond with equal force.
The bad guy's plan was undone and thus he no longer posed a thread and could be handed over to other authorities.

I... I've never thought of that before... although i always choose the kill the fucker. But anyways, you have got an EXtREM FUCKING POINT!
I always think about that in movies. There is this one tom cruise film called "Knight and Day," in which the FBI is trying to kill tom cruise because he was set up. Every fucking person he kills is a law abiding US citizen trying to protect their county, but he doesn't give a fuck. He orphans hundreds of children.

Well in Dishonored every kill even if it was a guard or someone infected whit the rat plague is still counted as negative and the more you kill the game in progress will be darker and more depressive especially the end. But yes a lot of games have the logic in which only the boss is added to the so called "karma" system of the game.
Except for Gordon Freeman. That guy blew up an entire fucking city to kill a guy, and he's not even finished.
