They explain it in an episode. The girls went back in time at one point, back when the Professor was just a kid. They saved his life, and told him he was their future creator. So he is pretty much creating them because they saved his life, so they could save his life, and because, even though he was going to try and create super humans he knew that they were going to turn out little girls
