Fast Shot, Trigger Discipline, Built to Destroy, Good-Natured, Heavy-Handed, Skilled, and Logan's Loophole are all pretty amazing, actually.

The drawbacks are negligible compared to their benefits. Trigger Discipline makes all the game's automatic weapons much more accurate and deadly. Fast Shot drastically increases the DPS of slower Guns skill weapons like the Sequoia, or turns the Flamer into a lightning-fast stream of death. For most of the game's melee weapons, Heavy-Handed's damage bonus is better than the loss to crit damage. Having Heavy-Handed and the Better Criticals perk makes most weapons better than just having Better Criticals and not Heavy-Handed. Built to Destroy's drawback is easily nullified by repair kits and paying for repair with the insane piles of caps you'll have by mid-to-endgame. Good-Natured pays for itself as long as you plan to use only one or two weapon skills. Skilled's drawback just makes you gain slightly less XP, which isn't a big deal in a game where you can kill literally anybody and get XP for it.
