FMA: Brotherhood is the anime representation of the manga. It's essentially the same exact canon.
The original FMA show is in its own canon with its own plot, because they knew the manga wouldn't be near finished when they finished making the episodes, so instead they wrote out the rest of the show with their own plot ideas rather than doing what the Soul Eater anime did which was just make their own ending.
