Yeah. Aliens coming from an entirely different evolutionary track would undoubtedly have devastating microbes and bacteria that could end a majority of life on Earth, and it would be the same for them with us.

... Not true. If the microbes are intracellular and require receptor mediated access, they'd be functionally useless as none of our receptors would even come close to what would be required. After successive generations and mutations perhaps, but not as they are.   
Even with extracellular microbes; what if the aliens in question had a functioning biological pH of 8-9? The human body sitting at a modest 7.4 would be too acidic for many alien microbes to survive, and the ones that do would do so with limited efficacy. Not to mention human body temperature, which normally sits at around a modest 37°C (coinciding with the optimal growth temperature of E. coli)  would be too cold for any alien microbe requiring a growth temperature of 45°C or more, and too warm for any microbe requiring a temperature  of 30°C or less.   
In fact, one method of generating viral particles for vaccination purposes involves (but not solely consisting of) the process of attenuation, where you infect another animal with the virus, allow it to mutate, then use the slightly differing particles for the rest of the vaccination protocol to prevent any chance of infection from the vaccine.
