I don't think you understand how the Nazi regime worked. They didn't like the people of the Abrahamic religions who didn't believe in Jesus, most notably the Jews. So they killed the Jews and some Muslims along the way. Mostly Jews.

Of course not! It's not like Hitler banned all atheistic organisations in Germany or had "God with us" inscribed onto the belt buckles of the SS or made numerous speeches praising Christianity and it's virtues.
His only real problem with it was that it was an influential power that could undermine him from a foreign country. Nationalistic domination was his game, it just so happened that the main church wasn't German and wasn't his.
