Metal Gurrrr Fahny Comp (with fun facts)
Breaking the fourth wall isn't uncommon in the series, going back to the first Metal Gear NES game. When Snake gets closer and closer to his goal, Big Boss will eventually try to get him to abort the mission, even telling you the player to turn off your console.

In MGS3, you are given at one point a mask that resembles Ivan Raidenovitch Raikov. It was put into the game to satisfy those who held a lot of favor of Raiden from MGS2 so that you could technically play as him. Zero will even comment on his dislike of the mask during conversations, in reference to the fan controversy of Raiden's creation in MGS2.
During MGS2, Snake will mention how he has infinite ammo, pointing to his bandana. This was a reference to how throughout the series the secret item, bandana can be acquired through various means to gain infinite ammo.

In Ground Zeroes, there is a mission called Deja Vu, unlocked by collecting all of the XOF patches. The entire mission contains various nods to the series by having you recreate famous scenes from the series, such as the jeep chase at the end of MGS1 and the appearance of Psycho Mantis. At the end of the mission, you are given a quiz to complete, answering questions about the past games. Completing the mission on normal and hard will unlock the Classic Snake skin and the Cyborg Ninja skin respectively.

Solid Snake is inspired by mainly two people: the physique of Jean-Claude Van Damme (Middle) and the facial appearance of Christopher Walken (Right). Solid Snake and Big Boss were also heavily inspired by character SD Bob "Snake" Plissken, with gruff verbiage, mullet, and eyepatch. Solid Snake even takes on the name "Plisken" during the events of MGS2.
There are many allusions to the Bible throughout the series: Big Boss is God, as he created (Outer) Heaven, but he could also be Satan as he created his own world away from God, called Hell (Outer Heaven). Solid Snake is Jesus, both the son of and the same as "God" since he is a clone of Big Boss but also his son. There are many more allegories to the Bible, but I'll end with this quote:
"Woe to the worthless shepherd who leaves the flock! A sword will be on his arm and on his right eye! His arm will be totally withered, and his right eye will be blind."
In Ground Zeroes, in the side ops mission "Intel Operative Rescue," you are to rescue someone from the camp site. Once rescued, it is revealed the person is none other than Hideo Kojima. He will even say something relating to how well you did, and will spin the mission menu if left idle for a few seconds.
