"so" and "n" look exactly the same making it hard to decipher

"shi" and "tzu" also look the same so it would be hard to read

Yeah that's katakana. If you use hiragana it's all different enough that there isn't this type of confusion.

The stroke and dot/dash align differently with each other, and that is how you tell them apart.

P b d q Q D G U C are all just variations of O with a line added or removed. Not to mention e , a (in some fonts, my handwriting at least), and probably more i'm not thinking about.
