When a pokemon is caught in a ball, the Pokeball disintegrates the pokemon into energy, and their mind is loaded into the ball as Data. The Pokemon is stored as energy, and then reintegrated when the Pokemon is called out.

Before you go "HEY! Such a thing doesn't exist in Pokemon!"

A similar Technology exists within Pokemon proper. Bills Teleporter in Red/Blue/Green, which according to physics would require the user to be disintegrated into energy, and reintegrated at it's destination.

a pokeball can contain creatures up to the size of a whale and equivalent to god, I'm sure it could stop that thing from exploding

(which it wouldn't be able to do once stored inside of a pokeball anyways)

how the **** can the explosion go out of the ball, they are transormed into energy, they can explode because the internat reactions in the creeper dont happen as he has no body while hes in pokeball.
