Knees should not pass toes (generally) and thighs should go to (not past) the point where they are parallel to the ground. Squats are good for you if you do them right, but going too far is bad form whether you want it to be or not.

(05/21/2016) [-] The paper is speaking in broad generalities for people who know very little about strength training. It's more important to track over the toes and rise at the hips than it is to avoid letting the knees pass the toes so long as you aren't treating your knees as the primary hinge. Every Olympic weightlifter in history has squatted to maximum depth and if anybody knows good squat form, it's them.
