Good or bad, he's still a character that gets plenty of screen time and has multiple story arcs centered around him.
Quoting directly from the To aru Majutsu no Index wiki: "He is the second protagonist of the Science Side in the Toaru Majutsu no Index series." Even if he hasn't become a good guy yet in the anime, he's still a main character.

If you're going to pick out the details then fine. When referring to the anime alone, he's more of an antagonist that a protagonist, but you don't have to be a good guy to be a main character; he gets screen time in 3 of the 4 Raildex-related animes and is the focal point of many arcs.

And anyway, the argument I'm trying to make is that Accelerator is a main character.   
You said that he isn't since Touma is the main character, I then asked if you were insinuating that there can only be one main character, to which you replied yes, I then quoted a wiki source saying that Accelerator is the "second protagonist" of the series. Thus, completely nullifying your argument; how can there be a second protagonist if Touma's still around? I highly doubt that he's been demoted to side-character.   
Protagonist means main character. The wiki states that Touma and Accelerator are both protagonists (don't bring up the fact that he's still an antagonist in the anime, we're already past that). I think that "main character" isn't a single point that can only be occupied by one person, but rather a region that can be occupied by many and that characters can slip in and out of. Especially in long running shonens, where having the same one focal character gets boring after the first hundred episodes.
